Prace Botaniczne, (formerly known as Folia Botanica) have been published since 1973, initially in the series Zeszyty Naukowe UJ and since 1998 independently, as Prace Botaniczne - Botanical Papers. Unique academic monographs have been published in the periodical. Moreover, since 1997 the Institute has been publishing single monographs on taxonomy and phytogeographic atlases. Besides, scripts and other conference papers have also been published.

The periodical was founded in 1958 as the organ of the Biological Committee of the Krakow Branch of the Polish Academy of Sciences. It is published in English and edited by an international committee. Acta Biologica Cracoviensia Series Botanica is one of the few Polish academic periodicals included on the Thomson Reuters Master Journal List. Since 1806, the Botanic Garden has been publishing seed catalogues (with short breaks) with the purpose of international exchange of plant material. At present, it is published once in two years under the title: Index seminum quae Hortus Botanicus Universitatis Jagellonicae Cracoviensis pro mutua commutatione offert.
